A Bioinformatic Pipeline for the Detection of Drug Resistant Mutations for Bacterial and Viral Pathogens.
Open AccessThe development of drug resistant mutations in bacterial and viral pathogens is an emerging threat to global public health. The rampant propagation of drug resistant pathogens has serious clinical and environmental complications. Advancements in sequencing technologies have afforded clinicians and researchers the opportunity to survey the development of drug resistance within pathogen populations in real time. Although drug resistant mutations are widely documented, there are no readily available databases that capture detailed viral and bacterial resistance at the amino acid level. I developed a pipeline to detect drug resistant mutations in raw sequencing reads that enables clinicians and researchers to directly detect amino acid disease phenotypes encoded by the sequencing data, a novel feature that is not offered in current database references. The detection pipeline accurately reports amino acid mutations using curated representative pathogens. Continued surveillance and data analysis through the DRM pipeline will be incredibly useful towards alleviating the burden of drug resistant pathogens for years to come.
